      It has to do with the way we see light, light from the sun goes through the water drops in the cloud, which acts like a prism and refracts the light when it enters the drop and reflects the light on the way out. The light then seperates into the different colours (infrared to ultraviolet) depending on the angle on the light, where red is refracted less than blue, so we get red on top and blue on the bottom.
